The hand on the shoulder is such an obvious attempt at manipulating, and not only does Will hate being manipulated but he is also used to Hannibal’s much more subtle (and superior) techniques.
He most likely found it insulting. Both to himself and to Hannibal.
So this is the moment that he decides that Bedelia is going to be punished.
